Poor child. Mine had it too.  It was a combination of a few things.  Inflammation of the brain due to mercury toxicity (vaccines and Mom's amalgams at the time - pregnancy is a detox for Mom and unfortunately baby gets the poisons) and then later when she was eating food she would always be hungry at night time.  There was NO WAY she would sleep without eating. This led to fermentation in the gut causing "hangover" in the morning.  Poor digestion due to one round of antibiotics destroyed her gut flora. Gut and brain are closely connected. 

Anyways, just a few things you can look into.  Mercury will rise in the body. I could predict the weather the next day from the intensity of her headaches.  Monitor the boy's headaches to see if they occur before a weather change and whatever you do keep him away from cell phones and excessive electricity and polyester clothing all of which are extreme and often overlooked irritants.
